Well I've been in this morning and picked up the car but I had to wait a while to get the other spare keys re-coded. When the car went in it was fine and the key remote unlocked the car but since they worked on it the key fob remote had stopped unlocking the car 
Any-ways in the end the did a control>alt>delete reset on their VAGCOM machine and it let them recode all the keys, so all fixed now but I still didn't get any kind of explanation as to why they needed to recode the keys in the first place.
I didn't think that disconnecting the battery to do work required a re-code in most cases. Ah well at least it feels like they have fixed all the faults!! *subject to further validation lol
