The 2.7TT C5 is actually one of the closest gearboxes to the factory S8 manual, along with the B5 S4, so if you can find one of those that's perfect. You'd get a nice spread of ratios with a slightly higher cruising rpm than you have now. The C5 diff works in the D2 as well.
2.8 afaik was only 5 speed. The 3.0 does appear to have come with the 01E, but I've never seen one so may be a Euro market thing again. No idea what the ratios on that would be like.
The reason to use the TDI stuff is that its slightly stronger and used to be very cheap. The high 6th looked like a good thing until I drove it and realised it wasn't.
