Are you sure your not better of reconditioning your original gearbox, this way you know it will last a few more years, could the one from the S6 have been deprived from ATF changes and not have much life left in it? This will then in the long run cost you more! Sorry I couldn't be much help with fitment, someone with Etka will be along shortly i'm sure to advise on fitment. I would however source it from A8 Parts myself as you have some comeback if it doesn't fit which I doubt. Also if you do buy the S6 gearbox, try and get some sort of warranty on it, a coupla months or so.
Hope you get it sorted asap mate.

yeah i know what your saying about cost but cant afford to have the car off the road any longer, the box i found is out of a 2000 s6 with only 35k on the clock so should have plenty of life left in it, and yeah its got a 60 day waranty with it so thats a little piece of mind. ken

I see, just to let you know the 2000 S6 has a 4.2 V8. I've got one parked on the drive right now with 148k on it, and the box is still silky smooth to drive.

There is a slim chance it might fit, but at best you'll end up with some weird gear ratios. You've not said what year your car is, and you've not mentioned quattro... If the 3.7 is prefacelift (pre 1999) it will be 2wd, if its facelift after 1999 then it will be quattro The S6 box will be quattro which means it will be a real job to get it fitted to a front wheel drive car, or if you are a quattro car, then you'll have a different final drive ratio on your rear diff to the one it has I'm quite sure, so you'd need the rear diff from the S6 on the off chance it would fit... From what we've seen of Audi 'boxes, I'd be surprised if it was any use to you, but I'd be happy to be corrected. Your Audi gearbox code is printed on your build sticker - This is really the only way of matching your current gearbox to any potential donors.
