gearbox sounds like the syncromesh on the way out, I had this problem with a 2002 Golf TDI, VW fitted a new gearbox under warranty.

Sounds like a new gearbox to me, or double de-clutching

They're not that rare - they pop up weekly on ebay, albeit lots are saloons and/or autos. There's been at least 1 manual saloon for sale for a few months.

Main thing to check is that the check engine light isn't on - may be something minor but often points to torque converter issues manifesting as something else.
