Actually, CP would stop it working completely isn't it ?!?!
Plus, you did not upgraded or retrofitted your sound system, you just replaced like for like so CP shouldn't be a problem. First thing I would do is swap the driver's and passenger's speakers over and see what they do (without putting door cards back yet of course) It could be a dodgy wiring and amp just cuts it off as a protection??
