Something was nagging me about the 'over voltage' errors and how all this started, so reread your first post. In addition to checking the J644/BEM module, it might be worth using VCDS to check the output from the alternator. Having said that, apparently with the D3, the BEM can control the output from the alternator, depending on load, so it may well be the BEM.

I did some searching and couldn't find anything about voltage spikes in the D3, but came across one for the D2 where they said a voltage spike threw the transmission into limp mode. Just wondering if that was the 'jerked/jumped' situation you experienced.
