If you intend to keep the CD player "Media Player 1" you have to tell the AMI unit it is "Media Player 2" by supplying a feed to pin 4. Without this the AMI will default to "Media Player 1" and this will conflict with the CD player and may cause MMI issues.
Also, the right hand gap next to the CD player is slightly smaller on PF D3's so you have to modify it. I've never used my CD player since installing the AMI. By far the simplest install is to swap out the CD player for the AMI, a simple swap will be 10 mins max. If you found you really need the CD player you could try to reinstall it in the boot area.
